Aquarium Filtration Guide
Filtration is the single most important system in your aquarium. Without it, fish waste and uneaten food break down into ammonia — a compound that’s toxic to fish even at low concentrations. A properly functioning filter keeps ammonia and nitrite at zero, maintains water clarity, and creates the stable environment your fish need to thrive.
This guide explains how aquarium filtration works, the three types of filtration every tank needs, and how to choose and maintain the right filter for your setup.
The Three Types of Aquarium Filtration
Every effective aquarium filter performs some combination of three distinct filtration processes. Understanding each one helps you evaluate filters and troubleshoot water quality problems.
Mechanical Filtration
Mechanical filtration physically removes solid particles from the water — fish waste, uneaten food, plant debris, and other suspended matter. Water passes through a sponge, foam pad, or filter floss that traps these particles before more of that organic waste breaks down and contributes to the aquarium’s biological load. Mechanical media needs regular rinsing to stay effective — a clogged mechanical stage reduces flow and pushes debris into the biological stage.
Biological Filtration
Biological filtration is the most critical stage. Beneficial bacteria colonize porous filter media and convert toxic ammonia into nitrite, then nitrite into the far less harmful nitrate. This process — the nitrogen cycle — is what makes a tank safe for fish. Avoid replacing all biological media at the same time whenever possible, and always rinse it in tank water (never tap water) to preserve the bacterial colony.
Chemical Filtration
Chemical filtration uses activated carbon or other chemical media to remove dissolved impurities, odors, and discoloration from the water. Activated carbon is commonly used after a course of medication to help remove residual medication from the water, or when clearing odors and tannin discoloration. It’s not required in every setup and should be removed before medicating, as it will absorb medications before they can work.
How the Nitrogen Cycle Works
The nitrogen cycle is the biological foundation of every healthy aquarium. Here’s the sequence:
- Fish produce waste and uneaten food breaks down, releasing ammonia (NH₃) into the water.
- Beneficial bacteria (Nitrosomonas) convert ammonia into nitrite (NO₂) — still toxic, but less so than ammonia.
- A second group of bacteria (Nitrospira) convert nitrite into nitrate (NO₃) — far less toxic and manageable through regular water changes.
A fully cycled tank maintains 0 ppm ammonia and 0 ppm nitrite at all times. Nitrate accumulates gradually and is controlled through regular partial water changes. Use a water test kit to monitor all three parameters, especially during the cycling process and after adding new fish.
Filter Types and When to Use Them
Hang-On-Back (HOB) Filters
The most popular choice for beginner and intermediate setups. HOB filters hang on the back of the tank, draw water up through a siphon tube, pass it through filter media, and return it to the tank via a waterfall outlet. Easy to maintain, widely available, and effective for tanks from 10–75 gallons. Look for models with open media baskets rather than proprietary cartridges so you can choose your own media.
Canister Filters
The best choice for medium to large tanks (40+ gallons) and heavily stocked setups. Canister filters sit outside the tank, offer the highest media capacity, run quietly, and have the longest maintenance intervals. They require more setup than HOB filters but provide superior filtration for demanding tanks.
Sponge Filters
Powered by an air pump, sponge filters provide excellent biological filtration with zero risk to small fish or invertebrates. The go-to choice for breeding tanks, fry tanks, shrimp tanks, and hospital setups. They provide minimal mechanical filtration, so they work best in lightly stocked tanks or alongside another filter.
Internal Filters
Submersible filters that sit inside the tank. Practical for small tanks under 20 gallons, quarantine setups, and tanks where external equipment isn’t an option.
How to Choose the Right Filter
- Flow rate: Aim for 4–6x your tank volume per hour for lightly stocked community tanks, and 8–10x for heavily stocked tanks or messy species like goldfish and cichlids.
- Size up: Manufacturers tend to overstate filter capacity. A filter rated for 50 gallons is a better fit for a 30-gallon tank than a filter rated for 30 gallons.
- Media flexibility: Filters that accept your own media give you more control over filtration quality and reduce long-term running costs.
- Maintenance access: A filter you can clean easily gets cleaned more often. Prioritize designs that are straightforward to disassemble and reassemble.
Filter Maintenance
Consistent maintenance keeps your filter running efficiently and protects your biological colony:
- Rinse mechanical media (sponge, filter floss) in tank water every 2–4 weeks — never tap water, which kills beneficial bacteria.
- Avoid replacing all biological media at the same time whenever possible. Stagger replacements to preserve the bacterial colony in the remaining media.
- Replace mechanical media only when it’s physically falling apart, not on a fixed schedule.
- Check flow rate monthly — a significant drop usually means the mechanical stage needs cleaning.
- Running two filters on one tank provides redundancy and makes it easy to seed a new filter with established bacteria.
